Bike hauling question.........JPR

I just got a new bike that has the cables routed under the top tube. I used a Rhode Gear Spare Tire Shuttle with my old bike. With this rack the bike is supported from under the top tube. I'm thinking that it would not be good to cary the new bike that way. And I don't want to have to take both wheels off to shove it in the back of the Jeep every time. So, what can I do? Is there a better way to use the rack I have? All the racks I've seen for the spare tires are the same.

Personally, I use a Tube Top. http://yakima.com/products/dynamic/8002531_2.html

The stem and seat post may get a little bit of rubbing in inconspicuous spots but it saves the top tube from getting scratched by the cables and tie downs. It's also handy when you haul frames with atypical geometry. If it weren't for the Tube Top, I would have thrown my hitch rack in a dumpster long ago.
